Maybe Chell is the daughter of Cave Johnson but GLaDOS took over before Cave Johnson saved Chell and now GLaDOS made clones or andriods of her? (There is a factory for building turrets inside the building though)

I think that GLaDOS could have used portals to dispose of the bodies, since she opened portals for you when you didn't have the portal gun yet. Or maybe Chell is actually in a 'virtual reality' machine that GLaDOS controls outside the machine. (Just a really crazy idea)
