My own theoretical plot layout

Did this for the hell of it. Half the episode is escaping from the white forest. The other half is the Borealis. I only have the first part written.

Chapter 1: Black Dawn
This chapter starts with Magnusson announcing an urgent meeting while Gordon and Alyx still mourn over Eli. Magnusson informs them and all remaining resistance members at White Forest that the rocket launch has alerted most remaining combine in the area of their presence and that scouts report a massive offensive headed their way from all directions. 2 regiments of reinforcements are on their way, being lead by Barney and Odessa. After the meeting Magnusson and Kleiner are informed of Eli's death. An Impromptu funeral service is held by an impatient Magnusson. Afterwards, Alyx and Gordon retire for the night.

Chapter 2: The Third Battle of White Forest
They wake up to Magnusson telling them grave news. The first of which is that rapidly burrowing antlions have been popping up in the deeper tunnels of the base. The tunnels have been diverted to come out in the surrounding areas, with the intention of having the antlions attack approaching combine. The other bad news is that massive amounts of zombies from city 17 seem to have amassed in an area north of white forest, as if they are being commanded. They entire army of zombies also seems to have been ordered to head straight for white forest. The only reassuring news is that all the reinforcements arrived safe and sound last night. After telling Gordon to go prepare for battle by stocking up on health and ammo the alarm sounds. Alyx decides she is in no fighting condition and Magnusson after arguing with barney agrees to let her stay in the bunker. The first wave of combine consists of everything bad-foot soldiers, manhacks, hunters, striders, apc's, gunships, and helicopters. They arrive from the direction of the launch pad and a strider destroys the hangar and the helicopter inside. There are still plenty of magnusson devices to go around that can be used. The next attack comes from the forest where the strider battle took place in the last episode. The rebels thankfully have hijacked a few apc's and they are useful in taking down hunters and striders. As the battle rages, swarms of antlions and 2 antlion guards come up from the ground. The chaos is soon elevated as zombies begin to swarm in from the north. It soons degrades into a colossal, disorganized 4-way battle. After most of the combine vehicles and synths have been taken down, it soon becomes clear that the zombies are posing the biggest threat. Magnusson decides to send you and barney on a mission to where the zombies were previously amassed (and are still flocking to) and find out what has been sending the hordes to white forest. He sees you off as he says that he can hold off the rest of the enemies himself.

Chapter 3: Fountains of the Deep
Before you leave, a soldier who claims he was hiding out near there tells you that there is an electrical substation and a manty communication towers with a massive underground combine monitoring station beneath it. It is possible that whatever is commanding the zombies is hiding out there. You are united with the car from episode 2 and are sent off through a tunnel that comes out on the highway. After cruising along the zombie infested highway for a short while, you come a to a collapsed bridge over a shallow river and have to proceed on foot. As you travel up the river, it soon turns into a vast open marshland. Zombies rise out of the water, and supplies can be found in shacks scattered about. Here there are also a nwe half life 2 enemy originally cut from the game-Bullsquids. Soon You come a lake. There is a small paddleboat docked and the communication towers can be seen across it. Barney throws some ammo into the boat as you come upon a new problem-The zombies can swim. He paddles the boat as you fend off the zombies that swim up and try to board the ship. You reach a dock on the other side of the lake, heal, get more ammo, then head through a tunnel that comes out at the substation.

Chapter 4: Substation
As you come out of the tunnel, you see a vast network of electrical wires and transformers and such. Zombies begin to come towards you through the maze of machinery. Thankfully you can press a button that causes electricity to arc between switches, zapping zombies nearby. This can be done twice before the switches explode. After taking down all the zombies you come to a nondescript shed on the other end of the substation. Inside is a trap door with a staircase. You then descend deep down into the monitoring facility. The facility is loaded with zombies of all varieties. There is a new type- Zombie Guards. These are Combine Elites that have been infected. They run fast like the zombines, but have more health and wield bludgeoning tools like pipes, planks of wood, or re-bars. They may even still carry pulse rifles, which they will just try to hit you with. Thankfully they dont have grenades. After fighting through hallways and rooms filled with monitors (most of them are from city 17 and are therefore just static), you at last come to a large command center. It has lots of zombie guards and a combine advisor. It seems the combine advisor has been infected, as it is completely encrusted in headcrabs. After killing the guards, every headcrab must be killed before the advisor can be harmed. (it shifts them around to block gunfire). Its skin is bloody and looks rotted. It is simply killed with a constant barrage of gunfire, thrown objects, explosives, or whatever you feel like. It attacks by lifting things with its mind and launching them at you. After its death, Barney looks at it and says that it looked like it was injured before. he guesses that it was the one in the barn Alyx told him about, and because of its injuries wasnt able to fend off the headcrabs. Its death creates a powerful psychic blast that launches you and barney into the wall and causes the cielinng to cave in where you entered from. Barney finds and hacks a locked door that leads to a tunnel.

Chapter 5: Air Strike
The tunnel leads to a large stairwell with a few zombies and guards inside. After ascending the stairs, you and barney come out into a hangar that sits near the comm towers. Inside the Hangar is an experimental combine air vehicle, the warpjet. It is built like the hunter chopper, but much sleeker and much slimmer looking, and lacking the top rotor. Barney opens the hangar doors and climbs inside. He positions you at a door gun (same type of gun as the airboat gun) and tries to figure out how to fly it. He soon realizes it simply connects to the pilots mind and is commanded by thought. After taking off, he decides to play with the cotnrols, eventually discovering the warp command. (doesn't really warp, just makes the plane go really fast). He accidentally flies off to a random patch of forest before finally returning to white forest. Upon arriving, you see combine locked in combat with the zombies outside the base. The zombies no longer seem to be beelining towards the base, but are simply wandering around attacking anything that gets too close. Before he can land, Barney says that you must take out the combine vehicles. This is a chopper, 2 gunships, 2 striders, and an apc. After they are killed he lands. After landing it seems all antlion holes outside the base have been plugged up. Entering the base you must fight through lots of combine and zombies. As you descend deeper, you find more antlions, as they have decided to make their burrows exit into the silo tunnels. Fighting deeper down you eventually come to a large blast dor. Hiding inside are Kleiner, Magnusson, Alyx,and a bunch of resistance troops. They tell you that the soon found themselves on the losing side of the battle and decided to lock themselves up for their own safety. They also inform you that Odessa was killed by antlions while fleeing to the shelter. After informing them that the zombie problem was dealt with and that the combine forces were weakened they charge out and at last eradicate the last of the combine from White Forest. After the battle, Magnusson orders you to head to the Borealis at once on the new vehicle. You, Barney, and Alyx board the ship while Magnusson and Kleiner decide to stay behind. Alyx decides to fly, while Barney and You man the two door guns. After getting used to the ship and letting you shoot at the leftover zombies, she fires up the super speed and heads north.

Chapter 5a: Vengeance
Suddenly the ship is pulled out of warp. While going super fast, it has smashed into a combine gunship. The ship crashes on the shore of a fjord. It is much more durable than the gunship and was not isntantly obliterated, but is still pretty damaged. Soon Metropolice begin rushing down towards you. They however drop their weapons and order you to do so. As they lead you to their village, they reveal that they are a ragtag group of metropolice from city 17 that deserted and fled north. They are constantly harassed by a small overwatch outpost across the fjord that has run out of soldiers and now only sends synths and manhacks after them. The soldiers are equipped with plenty of reprogrammed hunters, gunships, and striders in addition to captured overwatch soldiers with reprogrammed memories. They tell you that theyll look at your ship and see what they can do. Just then the Alarm goes off. Hunters and manhacks attack. After defeating them, you are informed that this is just a scouting party and that more are coming. They also tell you that your ship can fly, but it can't warp. They could probably fix the warp drive, Its just that they are being attacked. You decide to fly the ship around and provide air support. Alyx flies around while you and barney shoot at the incoming wave of hunters, striders, manhacks, and the gunships coming in from the air. Afterwards, they send you to take out the commander of the combine base by sending you across the lake in a speedboat. There are a few overwatch soldiers at the base and some hunters. Deeper inside are a bunch of overwatch elites who are running everything,
along with an advisor in a secret chamber. It blasts you away as you open the door. Alyx manages to flee while the advisor picks up you and barney. As it pulls you closer, Alyx reappears with an Ar2 picked up from a combine elite and hits the advisor with an energy ball. Distracted,it drops you and barney as alyx runs in, grabs a broken pipe, and stabs it multiple times. It weakly picks up everything in the room and begins pulling you, barney and Alyx closer. As it holds the three of you in front of it, it at last collapses to the ground, its death causing an energy blast that slams you against the wall. You wake up to one of the metropolice asking if you are okay. Barney is already conscious and another is pulling Alyx out of the rubble. They tell you that the ship is done and it already on this side of the lake. They see you off as Alyx re-enters the coordinates for the Borealis and warps off. After a few seconds, you arive in a vast arctic landscape. Resting in the ice is the Borealis...

k thats it for now, I don't really know how to write the chapters that take place on the Borealis.

So how you guys like it?
 
I liked the idea of the infested advisor somehow. But they shouldn't hang around in white forest for EP3, that place is done and done.
