I believe that Shepard wakes up from the crash of his Osprey about a third of the way through Freeman making his way through Black Mesa. 15 or 20 Minutes in Shepard hears that emergency call for everyone to evacuate, where Gordon hears that same message 12 hours into the game.

It depends on how many citizens you have fighting alongside you already. If you have a full squad the combine will kill them all.
