alyx shooting me in substance mod

hey i love the mod but have reached a point where after alyx finds the doctor in the pod things, she deactivates a shield. then she says to folow her a couple of combine soldiers show up. we kill them ( and if we wait a few seconds she turns and shoots me) then after their dead i head for the stairs where three more combines are. and either they kill me or she does.
has anyone else had this.
it's really to bad because this mod is so much better than the orginal hl2 game was
