I have so much time on my hands right now. I am playing a second time and taking notes. Anywho. I have a ton of observations. Right now two I can recall off the top of my head.
Did anyone play with that crystal in Black Mesa East when Eli walks over to that machine and say "Gordon, take a look at this" I didnt realize it until I played a second time, that you can rotate the crystal around. Did anyone do this and did you find anything. Nothing happened for me other than I rotated it.
And also what the heck is the green thing floating in the canister.
 
after playing through hl2 and seeing that big combine thing breen was talking to that tiny green thing kinda reminds me of the big one. but they are prolly not related
 
I played with the crystal thing last night, my second time through the game. It's a miniature version of the Black Mesa test chamber, with the same colored laser beams shooting through a Xen crystal. (It's a small version of the image flashing behind G-Man's head when he wakes you up.) My guess is that it powers Vance's teleporter. It's just there to play with, for fun.

Same thing on the thing in a jar. If you mess with it, Vance says, "Alyx brings home some of the strangest things sometimes." But that's all. It dawned on me that it could be a Combine soldier's head-- look at the eyes on it. Someone said that the Prima guide says that it is a 'Combine alien' that scavanges battlefields after a fight, but I haven't seen that from the book yet. Fun stuff.
 
The Green Thing:

From Prima Official Hint Book packaged with Collector's Edition, P.67 - " The Cremator, a combine janitor of sorts... A Cremetor head can be seen in a jar of fornaldehyde in Eli's lab."

I think this is one of those concepts that was pretty neat while in development but was never used to it's full extend.
 
I was a little dissapointed that nothing happened,. he did tell you to look at it. I thought it would at least change how the light refracted, so I could pretend like I was being producitve. MIT education gone to waste!
