I would assume he did some undercover stuff or something... until he lost his mask anyways.
That, or he was running around naked and just stole some combine clothes so he could have something to wear.

What are you people talking about? Barney never took clothes from others! Hell he used to wear his Black Mesa uniform ever since he got out of the place. Never washed it or anything, part of the fashion.

Now the combine fashion started kicking in! And he got his clothes @ a local c17-mart. (Note: The new combine uniforms are a pair of boxers and a skin-tight black t-shirt. The boxers have a zipper for easy going-to-the-restroom ocassions)
