It's not really confusing so much as leaving a lot of loose ends open.

The rebels are starting to defeat the combine, and blowing up the portal probably prevented Breen from escaping to the combine homeworld, might have destroyed the citadel, and the G-man puts you in storage again.

Alyx, Breen and/or the rest of the people in the citadel might be dead from the explosion, but it's very possible that they survived.
