The Project?

Looking through the Search feature, there seems to be a load of discussion and theories surrounding the Borealis, advisors, etc. but nearly nothing concerning Mossman's "Project" despite it being mentioned since Episode One, so I decided to make this thread after finishing my most recent playthrough of Episode Two.

First of all, why I believe that The Project is not the Borealis: The resistance seemed to know of the Project's existence and presumably its nature before they started looking for it, while the Borealis seems to have been found by complete chance. Note Eli and Kleiner's surprised reaction to its discovery, and especially Eli's "It should have never been found" line. Doesn't sound like they found something they were looking for, does it?

Also, I don't think it has anything to do with the Combine...Mossman's message seemed to imply that they were looking for it too. They had ruled the Earth for 20 years, if the Project was of Combine origin you'd think that they would already know where it is.

My theory is that The Project is either:

A. Some kind of secret military experiment(possibly Black Mesa?) conducted before the 7-Hour-War that got lost after the invasion. The rebels knew of its existence, believed it would help them against the Combine, but didn't get a chance to look for it until the Combine was crippled by the Citadel's destruction.

or

B. Something the rebels were putting together during the early days of occupation, abandoned for whatever reason(something went wrong?), and now are going to recover it to use it against the remaining Combine on Earth. They forgot its exact location due to the rebels being such a loose-knit organization that probably doesn't document everything perfectly.
 
they weren't looking for the borelais, but judith found it on her expedition in the artic. they found it when they were going through the information that alyx and you found in the citadel.
 
Yeah, that's what I said. And to further prove my point, Mossman wouldn't have video footage of the Project if she still hasn't found it, would she? It must be something completely seperate from the Borealis.

After listening to Mossman's transmission again(from Episode One), I'll have to change my theory: From what I can understand, it sounds less like a weapon that the rebels can use against the Combine and more of a threat that the Combine could use against the rebels.
