Breen is Alyx's actual father - her Mother had an affair whilst married to Eli. Gordon will end up in a face-off with Breen in the combine headquarters, where Alyx is acidentally killed. Breen commits suicide because of this, but not before giving Gordon the location of the G-man's secret hide out. Gordon goes to the hide out, where he finds the G-man and Eli commiting sinister acts with one another, involving prosthetic limbs and a manipulator gun. The G-man teleports out of there, leaving Eli tied to the bed. Gordon tells Eli that his wife cheated on him, that Alyx is dead, and that he still has a bit of whipped cream on his cheek. Eli falls unconscious from the trauma of what he has just heard, and this is where the game ends.

It is said in the PCZone review that Breen was the former head of Black Mesa. So it is likely connected although he doesnt seem to be the top level witht he combine as he has made a bargain with them (that may distroy the human race, not that he cares)

and the G-man being Gordon's father is conspiring(sp?) so Gordon can bring down Breen :O
