Why is it when ever i compile a map this always appears in the compile log
Run buildcubemaps in the engine to get the correct cube maps.
Is there a way to make it compile and build the cubemaps without me having to type it into the console when i run my maps in the game engine.

The map must be loaded by the engine to produce cubemaps.

Yes, but why does it happen to my maps that i have created. When you play Half-Life 2 you dont type in buildcubemaps into the console every time you load a map all of the cubemaps are prebuilt. And so i want to know how can i do that. (Load my maps with the cubemaps already built)

Compiling a map totally replaces the BSP, making it essentially a whole new map. Cubemaps only work for the map for which they were compiled. Thus...

If you would quit compiling your map, you would never have to run buildcubemaps again :P

and don't forget to restart your map once you've run buildcubemaps

i'm assuming you've included env_cubemap entities where appropriate in your map...

What would be the most effective way of using the cubemaps. Eg. at corners in the map, both sides of windows down steps. And is there a limit of how may you can place down.

Cubemaps generally go at the player's eye height (about 64 units) in every area of visual contrast--one in a shadowy area, one in a blue area, one in a yellow area, one in the hallway between the blue and yellow areas... Special-purpose cubemaps should be placed a few units away from each reflective surface (glass and water, usually), with that surface selected in the cubemap's properties.

whats the reccomended distance for glass and water and such? and does the size of the surface matter?

Also, if I have a func_breakable_surf window then that window only has the glass texture on one side and then nodraw on all the others. Should I then place only one cubemap at the side that has the texture or should I place one at both? If, yes, should the second cubemap also "target" the glass textured face or the nodraw textured one on the other side?
