The whole game is spent antagonizing Breen for the "acts" that he did, but what was obvious was that he was taking orders from the Combine. The Resistance makes him out to be such a monster when he is probably stalling the Combine's plan to kill off the human race. The Resistance are the real villains. They could be possibly taking orders from The G-man, including Kleiner himself, which is probably why he wants to make use of the Borealis technology so much, without assessing the risks that Eli states. Not to mention, they order Gordon to kill everything on sight and cause havoc, without giving you a complete understanding of the world you're in.

This is kind of a "no duh" thing. Breen is not just some mustache twirling villain whose only purpose is to screw everyone over. He thinks that what he is doing is going to transition humanity to the next level as part of an inter-dimensional existence. He knows it won't be humanity as it used to be, but that it will be some form of humanity and that is better that total annihilation.

That's barely even worth asking.
 
Hitler thought killing Jews would make the world a better place. Still an asshole. Still a villain.
