Heres mine:
The theme of this centers around individualism. Gordon Freeman is always alone yet overcomes. He is the supreme individual and is contrasted with Dr. Breen. Breen constantly calls for individual sacrifice for the collective human good. Near the end Breen asks what Gordon has done for others, not seeing that Gordon did not physically give/invent something for others, put his will inspired all. Breen refers to the Combine as Our Benefactors, although that have benefited no one. The other (good) characters are similarly individualistic (although not to such a degree). The G-Man represents government/society. He is very vague, almost unreal, like the notion of the collective. He helps Gordon, but for his own ends and ultimatly enslaves him.
There is also a theme of worship of genius. Almost all of the leaders are scientists (Barney is very close to them too). You see no ex-military commanders or ex-cops leading the resistance. Unlike other games, it is the intellect that is admired, not the muscle.
