(spoiler?)Alyx doesn't continue the story after 'Entanglement'

I come to the part where Gordon has to fend himself against the Combine soldiers with the setup of 3 turrets. My strategy was to stack boxes and get onto the 2nd floor above the closed area where the 2 chargers reside in.

Set up my turrets. All went well. Now Alyx arrives, and i go to her. After some talk, she opens the locked gates. Now, before that, my crates were still there, sort of blocking the gates. Alyx is seen trying to move against the crates, and i quickly remove them with my gravity gun.

I charged myself, and continued downstairs. But Alyx isn't following me. Instead, she stands there and apologises when i get too close. I tried nudging her down, but i've more or less come to the point where i think i 'broke' the game? Argh! My previous auto save point happened at the point after Alyx got stuck and refused to further the story.

Is there anything i can do? I gone so far as to clear the dark room ahead. Getting to the locked area as well. Any help would be appreciated.

Aside from restarting the singleplayer game that is.

You need to stab her in the eyes. Its the only way she'll move.

Im not sure if this is available considering that the scripts are in the cache file, but you might be able to just re-execute the script for that certain level. The command would be a simple console "exec" command, but finding the script is beyond me.

Yeah I had that in a different area... Once when I was playing thru the buggered up teleport scene I started noclipping into the desert and ichy areas. I eventually dropped down into kleiner's lab, and alyx ran in and then all the scripts started screwing up. Alyx stood outside the door to the teleport room, still "ohing" away as she was teleported, even though she was nowhere near the teleporter!

The beggining of the chapter will be unlocked, start a new game and there it is

I'd just procede without her if I were you. Go down the stairs fight the soldiers and when you get to the next map, I think she'll be there.
If not, restart the map.

Shame you've got to do the turret thing again though in that case.

Hey thanks for all the help guys. I redid the chapter. Same strategy, worked flawlessly. Heh. I liked the turret sections. Nothing like sitting back relaxing while the turrets work their magic. I'll be sure to stay away from the NPCs next time.

I can't do that. The next locked section requires Alxy to mess with the controls. It's scripted. :\

I'm at the Citadel area now, commanding a squad of 4. Sure is fun! Once again, thanks for all the help.

quick save then quick load and it should kick her into gear
