Actually I now have another theory. One of the first things Alyx says to you after the crash is I heard Vortigaunts nearby it would be nice to have the extra help. There is a good chance that those vortigaunts saved Alyx and Gordon(or maybe just Alyx) the same way they did in Ep 1 as she is apparently very important to them.
