...in chronological order.
Most of this is pure speculation, one of several theories that I've been thinking about.
Alright, pre Half Life 1:
Dr. Breen is running Black Mesa for teleportation uses. This excites Combine interest in the site, and planet Earth. After several successful experiments, the Combine contact Breen, and give him some help and instructions. Combine offer Dr. Breen a position of power in a new world order, if he follows their wishes. The Gman is sent to Black Mesa to investigate. He's informed of what's to come, and is instructed to not change it, as it is all part of a greater plan. I have no idea who or what is bossing the Gman around, but it's made plain in both HL1 and 2 that he is following orders from a higher power. (an example: "I am not at liberty to say", if he's the boss here, why doesn't he have the liberty?). Meanwhile, Gordon is hired to assist in the research, chosen over Dr. Mossman. I believe the Gman was behind this, to make sure things happened at Black Mesa the way they were supposed to. At Xen, the Combine manage to contact Nihilanth and gain control over it, thus preparing the way even further for Earth's invasion.
Access is gained to Xen in experiments, humans are sent through. After several of these tests, several humans don't return. Breen contacts the Combine and requests the reasons for this. The Combine tell him to live with it, it's just a taste of what's to come. Breen is not to worry, his position is always safe. The Combine provide a pure sample of some kind of experimental crystal, one of the best yet for the experiments. This sample matches the 3 crystals in Nihilanth's chamber.
Half Life 1:
Gordon arrives in Black Mesa. The Gman is told to begin looking for someone to carry out a plan. Gordon has already attracted him, and so begins trailing him. Breen is instructed to change several things that will make the experiment "not function normally". He wonders, but has these changes carried out anyway. Gordon enters the chamber and starts the sequence.
You all know what happens next. The perfection in the sample, the power used in the experiment, etc. etc. all create a gigantic portal to Xen. Black Mesa is attacked. The world changes. The Gman follows both Gordon and Adrien as they combat the menace.
Gordon arrives in Xen, and slays the Nihilanth. The Gman takes over control of the Vortigaunts, contacts Gordon, and puts him in a 15 year coma. The Combine open their portal to Xen.
Between the games:
Black Mesa is obliderated by a nuclear device, as the Gman wished. This creates a portal storm which covers the globe. Aliens cover the planet, humans retreat to cities, fending off the alien foes. Over a billion people die from alien attacks and the massive storm.
Breen gains fame among the people as a person who tried to stop the experiment but rogue scientists managed to continue it, hiding his involvement. With his knowledge, he maintains a place of respect among the people.
Then the Combine strike. Citadels appear in major cities across the globe. Earth's armies are annihilated, and millions more are killed. Breen orchestrates Earth's surrender, and takes up residence in City 17. The Combine appoint him as their puppet on earth.
Years pass, Earth's resources are harvested, it's people turned into slaves. A resistance movement forms.
Half Life 2. If you haven't beaten the game, don't read on.
Not much to be said here. The Vortigaunts and Gordon work for the Gman, who is working for...who knows. Adrien is nowhere to be found. The Gman is told to begin the war against the Combine.
He awakens Gordon and puts events in motion. The Vortigaunts spread the word that the "One Free Man" is here to save the Earth. Gordon becomes some sort of Messiah. War starts.
Gordon reaches the citadel and begins pursuit of Breen. In some last minute deal making, Breen tries to hire Gordon, but of course, Gordon refuses. Breen attempts to flee away from Earth.
I'm really clueless as to what happens here, all I know is that it seems as though the Combine Advisor wants to move ahead with the plans, but will need a host body if Breen is unwilling. Breen seems to consent to be that host body. Unfortunately for him, he is killed in a final fight atop the citadel. The portal explodes. Gordon is removed again. It is apparent that Alyx, Barney, Dog, Eli, Mossman, the Resistance and all of city 17 = t3h screwed.
Half Life 3? No clue :P

This is all a theory about the back story and I don't buy into most of it, even though it's my own :p. I'd just like to throw it out for discussion.
I'd just like to point out that much of the stuff Gordon does results in disastrous results for mankind.
I had a horrible feeling of guilt throughout HL2 as I kept on remembering that everything going on was my fault. (not exactly mine, but you get the idea).
Anyway, thoughts? Suggestions? Flames? :naughty:

Actually, I have a feeling that the G-man opposes Breen. In the Op4 manual, it can be seen that the soldiers are given one week to master tactical indoor combat. They hear rumours that they have a mission at a place called Black Mesa. Their superiors say that "it" could happen any day now. The G-man is seen in the premises.

Someone informed the government that something is about to happen in Black Mesa. Someone who knew ahead of time. I think the G-man knew, and wanted the military to go in after the catastrophe. Why they are instructed to kill all personnel is anyone's guess (silencing them is not a good explanation because then you'd have to silence the soldiers as well!).

The Gman takes over control of the Vortigaunts

Hey, that's right - the vortigaunts are working for the G-man, so it would make sense that the G-man sort of took them under his wing.

I am not happy about Alyx, Eli and the other characters that we have grown to love through both Halflife1 and 2, ending up dead. It means, the whole of Halflife3, the characters will be unfamiliar, apart from the Gman, and i seem to have grown very fond of the characters as well :(.

Kleiner is probably safe.

Yes, I believe so too. When I said he was "sent", I meant by some higher power, and instructed by a higher power too.
