HL2 is set 15 years into the future. That makes Alyx 20ish and Gordon around 30 (only because of stasis). So why does Eli say "there's nothing Gordon can't handle with the exception of you (winks at Alyx). Eli doesn't know Gordon has been put in stasis and thinks Gordon is 45 and Alyx 20. So why does Eli think there might be something happening between them??? he would think there's 25 years difference.

You have no obvious facts. Eli probably knew Gordon was in stasis.
