I believe they were testing a teleportation experiment without Alyx and they tested it on a cat and something went wrong. So to not upset Alyx, they decided not to tell her about it. Thats my theory anyway...

Correct, early in the game, they talk about testing and the "Cat" Alyx then asks several times about "What cat" (Right before she is teleported). Barney is then "Haunted" by it memory for the rest of the game.

Yes, the cat is just a tongue-in-cheek reference to the classic concept of testing mysterious technology on live subjects. Barney having nightmares about the thing implies that... well... it was horribly mutilated or similar by the initial tests.

How people could possibly ever think the cat was Lamarr I don't know.

Well, the monkey was moving a bit but it might have been because of muscle spasms. I'm almost certain the monkey was dead though.

In a novel I was reading by Micheal Crichton they are messing around with teleportation and one of their earlier experiments was a cat that got "split". Basically transcription errors in the teleporting caused the cat's facial bone and muscular structure to misalign horribly. On the back of the head, there was another mouth and an eye growing on it.

Basically, not a very pleasant scene at all. I'm assuming the "cat" barney referred to underwent the same or similar torture. You can see why Barney would have a nightmares about it....

Yeah, but he says it at the wrong time!

He should say it when you're in a scary place, like an abandoned underground tunnel with no signs yet of life.

i think that barney was teleported to some other dimension or something, where there was a cat-like creature. its just a little joke to give the characters more personality, but not really important. just like the line "i can see your mit degree really pays for itself."

I really hope we don't! It was a throw away line that added personality to the characters.

Personally I thought it was brilliant. I laughed and everything! But I think I can safely say that:
They obviously tested the teleporter on a cat before they used a human. It got mutilated in the process. They didn't tell Alyx. When Barney says he can't forget about what happened to the cat, Alyx doesn't know what happened and asks "What Cat?".

Sorry, but it's a bit obvious!
