I have purchased a copy of quake wars on steam. I'd like to play this game on my linux partition and I have come to understand that it has a native linux client. when is start quake wars in steam it gives me a CD key. can i just download the linux copy of the game and input the cd key steam gives me. or are would they be different cd keys?

No, you can use your legally bought cd key with a downloaded copy of the game.
I don't think it's illegal.

I dont think it would be. i legally own the game.. i suppose the title is a little misleading.. im more interested if the cd key will work for the linux client. maybe I'll go ask in my linux forums.
