Now that the big monster from HL 1 Is dead, the headcrabs are coming back?

Who's there boss & what happened to the monsters on HL 1?

Nihilanth is dead, but Headcrabs and other alien lifeforms aren't Xenians, After the death of Nihilanth whoever the gman is working for now has access to this borderline world and it's portaling technology and the ability to zone in from other places. not to mention that the combine have opened the massive portal above their citadel to zone in all the headcrab missiles they want =P

It's the Vortiguants that definitely aren't Xenian. The Headcrabs are unintelligent animal types spawned from Big Mommas like the Gonarch. They could be native to Xen, we don't specifically know.

As for the opening question, even if the Headcrabs were actually sentient they don't have a 'boss'. They're on earth because of random teleportation events that bring stuff over from Xen called 'the Portal Storms', which may have been caused by the Nihlianth's death (it spews portals out when it dies in HL1).

The Vortiguants were in some way directed by the Nihlianth, now they are free, 'bossless' creatures.

Regardless, Headcrabs shouldn't figure in a discussion about the effect of the Nihlianth's death. At best they can only be a funky inter-galactic equivalent of the Gray Squirrel, a pest brought over by the Nihlianth's exodus or whatever.
